I have a large vocabulary with multiple parent and child terms. I am using hierarchical select and have the setting "save term lineage" selected. Under the Autotag settings i have unchecked the "Tag nodes with only terms at the very tip of a taxonomy" setting. When I save a node, the node is only tagged with the deepest level term that autotag selects.

I disabled hierarchical select and enabled taxiselect and I am still having the same issue. On the node/edit form i am seeing the entire lineage in the selected tags box but on the actual published node it is only the deepest.

This is exactly what I would expect. I'm afraid the issue here, it that the two modules are not compatible with each other. It could be possible to add an option to Autotag to include all partent terms, but I do not think that's a good idea at all (data redundancy).
