If I have both AM Hider and http://drupal.org/project/javascript_aggregator enabled, the admin menu is invisible.

Any tips?

A lot, but I tested enabling / disabling admin menu hide and without it, javascript aggregator works. :)

Could you post the head section of your front page with AMH and JS Aggregator enabled?
