While installing Commerce dev installation profile, Drupal 7 complained the commerce_product_reference_ui module was missing.

Indeed it seems to be missing in the current alpha version: 7.x-1.0-alpha4
It's present in the dev version, though: 7.x-1.x-dev

Yep, it's only available in the latest dev. Commerce Dev actually stays up to date with my GitHub repository, although that's usually current with CVS HEAD here.
