After enabling devel_themer Admin menus stop working correctly, having for example its main tab - Administration empty.

Can't reproduce this issue. If you're still experiencing this bug with the newest version please report a new issue or try the patch http://drupal.org/files/issues/devel-themer-layout-page.patch from #1247280: Fixing html breakage once and for all and see if it fixes it for you. If it does, please post a comment on that issue.

Ok, after a cache clear i was able to reproduce this issue with the current devel_themer. The patch in #1247280: Fixing html breakage once and for all does fix this issue.

So please review that patch.
