My "Administer" link points to site.com/admin Which gives me a Page not found. If I go to the address bar and change "admin" -> "Admin" it loads up the main page. Oddly the subpages work fine with all lowercase (actually even more odd changing from admin to Admin for subpages changes the page layout. Weird).

This may be related to the Path module as I know I installed it around the time I noticed this. I can't edit the menu path either.

Please check wether you have set the path settings to transform all letters to lower case. It might be that not yet all paths were correctly adjusted (lack of cron runs). You might want to mass update all paths (while truncating the old aliases).
