Hi, was wondering if this would work if I just ftp file to a folder and .htaccess to protect the folder and then just add links to pages. Would those be counted as well. I don't use filefield as I have alot of small files to upload and they just get linked inside the content I write out.

Nope-- the module requires an entry in the drupal files table and that means using either filefield or core upload.
