I am using Javascript dropdown menus, and I use Scriptaculous Magic Menus (also JS) and taxonomy-assigned themes show up as expected, however all JS elements are missing. Any thoughts?

I just installed spajax and spajax_mm on my Drupal 4.7.4 test site. I enabled 2 themes (bluemarine, pushbutton), assigned each of the themes to a node (using TaxonomyTheme) and set MagicMenus to 'Expandable and Floating - Absolute' for both themes. BUT I cant reproduce your issue. Themes are switching nicely as expected and the MagicMenu shows up with both themes. Do you have MagicMenus configured for all the themes you use with TaxonomyTheme?
