As frequent as I run into this issue (every time) I am surprised it hasn't already been reported. When testing everything works fine up until I click 'Review Order' where then I get to view what my total will be after the discount (from points) is applied. As you can see from the screen shot the math is not correct.

Not sure if anyone else has run into this.

I just saw this issue http://drupal.org/node/732224 and after looking at that went back and when I calculated the total it double discounted. I have the latest DEV version and from the link above I understood the double discounting to be fixed.
