I developed my website on my laptop, using the Nature Sub-theme. I was using the built in header rotation. However, when I uploaded all my files to the live site, the rotating header stopped working. Now I have just have a blank space at the top of the page, in the colour of the rest of the site.

Yous should go to performance settings (/admin/settings/performance) disable "optimize CSS files", refresh and enable it again.

Question, just installed and wanted to know more about the banner. Does it only suppose to rotate per page load? I would like for it to rotate normally.

Only per page load. You can do everything custom with the header region, also.
