The right hand column appears too far down the page, as do the buttons for moving items between columns. This is on the default drupal 7 admin theme, so I think the attached patch may help,

I don't think it helps much if we change the width from 46% to 45%. If the screen width isn't big enough, it just can't work.
Concerning the double tree buttons, moving them a bit upwards might be a good idea.
