had the same behavior with

ckeditor-modules 7.x-1.9 and
ckeditor 3.6.4

please check in Firebug (Firefox addon) or similar tool if you have any errors reported in console.
Please also check in Firebug's net tab if there are any bad requests.
You can also check drupal's admin status report page.
Do you lost your content always when you change input format or you have to do something special ?
