So the idea would be to remove the favicon link tag to rely only on the default /favicon.ico? I think it's not a real option since the favicon is a theme setting and can be different between themes. It could also be a problem for multisites configuration.

Or am I missing something?

The HTML5 Tools module does this. Not something for HTML5 Base theme.
