I am also having problems with anchors under the variable width 5.0 RC1 version using IE6SP1. At first I thought it was something I did, so I quit playing with anchors and moved on, then I discovered it wasn't me, as just going into "read comments", the same thing happened.

In my case if I click on comments to read. The header is still at the top of the screen but the rest of the page is all shifted upwards to the position of the anchor, yet the scroll bar is at the top. It's like the header is on a layer and remains constant but the rest of the page repositions and you lose the the top part of any content or menus, down to the point of the anchor. I ran into this somewhere else besides "reading comments", and I ran into the exact same thing when I tried to put anchors in a story. Thus there does seem to be a problem with rendering after repositioning to an anchor.

Here is a screen shot. Notice the browser scroll bar is at the top, The header section is there, but the top part of the menus and below header content is now gone and inaccessible.

Confirm to occur with Drupal 5.0 RC1 on Firefox 2.0 but it works perfectly on Safari.

confirm that comment #1 explaining the problem correctly and problem is similar in v4.7.x-1.1

This issue seems to be the same as another one (http://drupal.org/node/106850). Try comment #2 on that post as a resolution to this issue.
