Reftagger seems to ignore any references contained in bulleted (ul/li) items.

The reference in the main paragraph works perfectly with Reftagger but the references in the bulleted items below do not.

Any suggestions?

Check the Reftagger settings page. There is a section titled Exclude Tags. Make sure that Ordered List and Unordered List checkboxes are NOT checked. That should fix your issue.
