There are a lot of missing pages when I navigate around. I don't know if this is since the upgrade to cvs or not.

Lots of bad links on the contribute page under "Help with development." There are also a lot of bad internal links in forum posts. Did many nodes get deleted for some reason?

The first 2 links in particular.

Developer's guide
APIs and functions (Doxygen)

They simply redirect to /node since those nodes don't seem to exist. I ran into a lot of other non-existant nodes linked to in the forums. Please don't ask me to go track them down.

Perhaps the book module is broken in HEAD. I did note that some of the missing nodes were /node/something though and not in /book.

tangent is correct. Search on Google for something Drupal related. Find a result from drupal.org. Click through, and you are delivered to the homepage, not to the specific node you requested.

It is probably because of the reordering of the parts of the q parameter.
http://drupal.org/book/view/316

won't work but

http://drupal.org/book/316

will.

Google will catch up eventually. We'll have to scour the site for these cases. This should also be brought to people's attention who are upgrading to 4.5.

Actually, book.module lost its own special view. The URL is now "node/id". Legacy.module should be picking up these old urls and redirecting them. I'll look into it.
