As part of moving to a different domain (same provider) I have simply duplicated all scripts leaving the database the same. Links are working correctly, but after logging in on the new site, I have been directed to the old site. My guess is that the site URL is hardcoded in one of the database tables.

Login Menu does not store anything. Even if it did, any reference to your domain should still point to the new server. This is either an issue with a delay in DNS propagation, or you need to clear your cache.
