I was wondering if it is possible to customize the related terms for nodes that the taxonomy organizes at the bottom of posts?

For Example:

I have a post that is categories [catpath][title], so the url to the post is domain.com/stores/target (for example). I've also enabled "Related Terms" in taxonomy, and the category or related categories appear at the bottom of the post, like so:

stores, wal-mart, target

Rather than the URL being domain.com/taxonomy/terms/3 (or whatever) I'd like the URL to read something like domain.com/terms/[term name] so I the links would go the following urls:

domain.com/terms/stores
domain.com/terms/wal-mart
domain.com/terms/target

Any way to do this without hacking the module and messing with mod_rewrite in .htaccess?

Please try pathauto. That's the one to tweak clean URLs.
