My config is currently set to have "Send to all affiliates" checked. Is there a way to make it unchecked by default?

I did_even_try before asking. Try doing an issue search for "Send to all affiliates", do you get anything? Also, section 3 in the Readme doesn't clearly address this issue.

So I have (and HAVE had) the following options set:

New content settings *:
-Only show on selected sites

Authenticated Users Permissions:
-Publish content only from assigned domain

I still get the "Send to all affiliates" checked by default when I create content from non-administrators, while on non-primary domains.

So it turns out that my settings weren't the issue. I was using two Chrome browsers in Incognito mode, using two separate users and two separate subdomains. It seems that the browsers were somehow using the same user account, even though I had logged on to two different ones.

I can't find any option to make "Send to all affiliates" option unchecked by default.

I also have difficulty setting the option unchecked by default. Please take a look at it.

I cannot let the form be exposed or accessible to non-admins in my site (but they can create content), that might be critical to the site, if left configurable to them.

Hello,

To uncheck "Send to all affiliates" by default on your content, you have to select "Only show on selected sites" then, in the "Node settings" tab, you have to unchecked content types you don't want to send to all affiliates by default.
