I'm not able to get any theme hooks to run, however the template file itself is loading as I can make the site white screen with PHP errors. Hooks in the base theme however seem to be working fine.

Do I need to do anything special, or is this a bug?

My base theme is ninesixty whether that makes any difference.

Ok not sure what I did, a lot of disabling and enabling themes and hacking core themes etc and now everything seems to be doing as expected.
