Yes, I know how to do this and I also know there is the 1-2-3 step procedure in the README.txt that everyone is supposed to read, understand and follow, but this has to be made more user friendly.

After thinking some more about this, I think an UI for language overrides is not so easy to do, and I don't really see it as a necessity. If anyone wants to work on it, please reopen with a patch :)

Is there a way to add transliterations without hacking the module by editing its data files? Maybe from within a custom module or theme settings?

Currently, no, but I'm working on some stuff that will make it possible. I want to get that into D8 first and then backport it to this module in a 7.x-4.x branch.
