Just wondering about the integration of the search4040 module http://drupal.org/project/search404 or can they coexist on the same install?

I don't see a reason, why this shouldn't be possible. The search404 module will just need to support the Search API as one possible search module (as I see several others are already supported).

Please discuss this in the issue there: #1076190: Search API integration (patch). (Just for other people finding this issue – I see you've already discovered it.)
