hbfkf commentedMaybe this does not cover the OP's problem but in my case I have an explanation: I was witnessing the bug http://drupal.org/node/132163: Whenever I tried to add a user-specific setting (by checking the "Keep?" checkbox), it disappeared again. So I thought that maybe I first have to search for the user to show its user-specific setting. In this way, it is, as the OP says, hard "to remember which roles [users?] you have manually changed". Meaning that in my case, the bug gave my an incorrect impression of how the module works. (The "Keep?" is a bit misleading. The opposite semantics with a "Delete" checkbox would be much more intuitive IMO.)

mantyla commentedYou've got me quite confused here. There is, or at least should be, a list of users if they have been given any grants and if the Keep? box is checked. If the user list disappears for any reason after a node is saved, then that is a bug. And an old bug too. The 4.7 version is now history, and though it is still on the front page, I don't plan to update it any more. Upgrading to D5 or D6 is strongly advised.
The whole topic only makes sense to me if you replace users with roles in the title. If that was the original idea, then you've got it wrong: the grants you give in the grant tab are not additional to the default grants. In the grant tab, you can add additional grants and revoke the default grants. There is no need to remember which grants are defaults and which are not: there is nothing to remember, since after you save the grant tab, default grants will no longer apply to that node.
A more reasonable idea is to have a way to tell which nodes have default grants and which have manual ones. This feature is going to be in the upcoming 2.0 version.
By the way, the Keep? box stays. Consider it: there already is a Delete checkbox there for providing delete access to nodes, having two would be confusing as hell, so I'm not reversing the semantics. If there weren't a Delete checkbox, I'd agree though.
