If text within php tags contains URLs, the URL gets transformed into a link, before being transformed by Code Filter (for example, see http://drupal.org/node/1164048#comment-4563098 ). Text within php tags should not be touched by the URL filter!

I suspect it's just that the code & URL filters need re-ordering.
