When a content type has multiple taxonomies, only one vocabulary is ever being mapped properly. So if both vocabularies have a term selected, the subscribing website only ever receives the term selected on one of the vacabularies.

What could I possibly being doing wrong?

Also, editing a channel in the Subscribe module does not work. You have to delete it and recreate it. What's up with that?

Never mind, this can be closed. I found the setting in the Publish Channel. The "Vocabularies to send" are shown and there are check-boxes to choose which ones are sent.
