It would be nice if aegir would support the sites.php file for d6 sites if the patch is applied to the install profile.

I think this could probably be just about solved in contrib, and we don't really want to support this patched version of Drupal 6 core in Aegir anyway, marking 'won't fix', but if you provide the patch for Aegir, feel free to re-open.
