is there any way this module could be used to count the number of times a user has been referenced?

That's a great idea. It should be possible, but I don't have a lot of free time to implement it myself at the moment. Patches are certainly welcome if someone else would like to take a shot at it though.

The entity reference count module should handle users, so there is no need to do the same thing here.
