Since installing this module I've noticed that all system generated mails (user activation, password reset etc..) are not only sent to the user requesting e.g password reset but are also sent to the email address set in site config > site information.

Is this by design? Or simply me not understanding the options?

I'm using class: DefaultMailSystem

I'm pretty sure this is fixed in the current version. See #1237684: Missing "-f" option when sending plain text e-mails
