When Drush updates code it stores the tarballs in the Drupal root, no matter where the drush command is run (I tried running it from sites/all/modules too). This causes a "permissions denied" on installation that choose to keep their Drupal root read-only. Why not let Drush store tarballs temporarily in the temp directory?
