Would it be possible to make DesignKit work with the Domain Access module?

Currently it applies any custom styles themewide, so if I'm using the Domain Access module and have several domains using the same theme it will override across the board, rather than per domain.

You might could trying looking in to how http://drupal.org/project/flexicolor achieves this.
