So we're trying to use Domain Access to manage 100+ domains. The one issue I see is how blocks are displayed in the admin interface.

If I wanted unique content inside a block for each domain, I would have to create 100+ blocks. That's fine, however, visually looking at this, the admin wanting to administer a single block from a single domain, would have to see all 100+ blocks (admin/structure/block).

My proposal is to have an option (maybe a link at top of the blocks admin page) saying "Show active domain blocks only". This would avoid the clutter/confusion of display a bunch of blocks that are not relevant to the domain i want to edit.

I'm moving this to 7.x-3.x branch as a possible new feature. However keep in mind that it's not as simple as Show active domain blocks only". A domain might be using one or more themes and each theme might have different enabled blocks/block placement.
