When I first installed this module it disabled many other modules. I manually re-enabled them at the time. Now it's the second time that it disables skinr when I update this module. Skinr is still checked but it does not work so I have to disable it and re-enable for it to work again. My layout changes significantly without skinr so it's very visible to me but maybe other modules are also disabled?

That seems really odd. I've never heard of behavior like this before. Can you create a test site, disable comment notify, and re-enable it and see if it happens again?

I was able to reproduce the problem, it's very strange. But I think it's more probable to be a skinr problem rather than comment notify.
Here are the details:
First I tried disabling as you suggested and had no problem. I tried also disabling token and it also went ok. Then I re-installed beta1 and updated to beta2, after running the database update, skinr was gone (screen shots attached). This time I realised that as soon as I disable skinr UI it works again. Maybe the problem is in skinr UI? I've seen that skinr is not available in the contextual menu either while it's broken. I have to say also that I added a manual CSS through skinr for the menu you see in the images. But well, most important thing is that it works after disabling/re-enabling skinr UI. I haven't seen or heard of this before, but it could be a bug in the 7.x version which is still in active development and not ready for prime time or production use just yet.
