When marking a comment as a best reply a link "view a bestreply" appears in the links area, but after reloading a page all oter links from this area are disappeared.

i haven't been able to replicate the issue.
Could it be the theme you are using or another module modifying the links?

may be. I use Danblog 7.x-1.0 theme and flag 7.x-2.0-beta6 module

Try a different theme and see how it goes, then we will know if it is a theme specific issue.
