Could you explain to me what is the use case for this nick prefixing?

Sure. I run a community site, Cigardiary.com, and I connect to a server on the irctoo network. The prefix allows us to add something like "cd_john" instead of "john" and will go a long way to preventing a newbie from getting nick killed for having the same nick on my site that someone registered on the IRC server.
