Multi-core setup works, but autocomplete uses the whole index?

I am sure it's the setting somewhere in one of config xml's . But i have successfully been able to use multi-core setup guide to have apache solr on a server with multiple drupal installations. However, the autocomplete pulls the keywords exist in the main index but not on the current site. How / where can this be fixed?
