The documentation is pretty sparse, ie nonexistant and the little that is in the module page doesn't really give me any idea of what to actually do:

"To find mail keys, use the second parameter in drupal_mail, e.g. user_mail, register_pending_approval_admin"

Do I need to do anything to get this working, specifically with Ajax Comments module or should it just work?

To configure the Drupal 6 version of the module, visit the /admin/settings/queue_mail page on your site. There you can configure which modules should have their mail queued.

Note: In Drupal 7, the administration page has moved to /admin/config/system/queue_mail.
