I don't know if this is a bug, or a configuration issue, but (with Gmap installed) the file gmap_markers.js shows up in the media browser - and clearly I don't want my media-permissioned users to be deleting or embedding this in content by accident. gmap_markers.js is created in the files/js folder. Is there a way to exclude management of these files by the media module?

This is by design. Any files listed in {file_managed} will be displayed. We have #1293908: Respect file type restrictions in media browser library view open already which should address it.
