I don't know if it's interesting to you, but it might be good to combine efforts with http://drupal.org/project/file_maintenance - If I could get file maintenance to work I'd definitely use them in combination.

Sorry for such a late reply, it got pushed to the back burner. I'm committing updates and will look into file_maintenance.

I've been testing this out on some test instances and I think I've found an inconsistency (not a bug really, just something to know I guess.) - I'm pretty sure if a file is linked from some body content and it has spaces or other non alpha types of characters that get html encoded by the HTML filter then they won't get picked up by the module as it traverses the files directory.

Anyway, like I said it's not necessarily a bug though it might trip someone up.
