Hi,
I might be mistaken to come to this queue, but is it the theme's or the i18n's bug that multilingual menus appear on the same page? I tried with another theme and it worked fine.

No it is a bug in the theme that was recently reported. See: http://drupal.org/node/1278020
On the blocks page you can drop your primary menu in the Main menu region. This will fix the multilanguage problem.
Better solution would be to remove the primary links code in the page.tpl but at the moment the bug was reported allready to many sites were using this theme, so to not confuse them i added the region main menu

As the release on the project page is more recent, I used that one and it contains a main_menu; however the problem persists.

donnycarette commentedThe 7.x-1.7 release is the latest and based on that issue.
When you drop the Main menu in the Main menu region on the blocks page, the multilanguage menu should be working.
I recently noticed that with default i18n settings the search was also providing all content instead of the content for the current language, after turning on 'Multilingual select' (Module that comes with i18n) that was fixed, do you have that module turned on?

donnycarette commentedNo problem, i also discovered that recently. Maybe it's a bug in I18n. (If not than it would be better if they make it required)
