I run Drupal on multiple sites.
After upgrading the first site to Drupal 5 I run the book and taxonomy wrapper.

After moving the other sites to Drupal 5 I also have to run the wrappers. But this would effect the already on version 5 running site.

What to do?

I have a similar setup and found that the wrapper is being picked up without problem.
Go to the modules page and see if book and taxonomy show up as wrappers.
Activate both of these and the category modules, and the settigns page will show them right.

There are questionable aspects of wrappers with multisites (a bit different on 6.x, I believe) - see for example #367686: Taxonomy Wrapper enabled on one site breaks other sites that don't use Category module and probably quite a few others.

Closing this support request now, after almost 2 years of silence. (WOW - Category issue queue is down to 6 pages now!)
