I get error "None of the filter menu blocks has been assigned to a region." even though a filter menu block was assigned to a region.

Am I doing something wrong?

Are you using the latest code? This sounds like #1009196: Notice displays even when filter blocks are assigned to a region which has been fixed.

Did you upgrade from 6.x or is this a new install with 7.x?

The message appears if you are using an administration theme that is different than the main theme, like the Seven theme in core. This happens in a fresh D7 install, where the Seven theme is the admin theme and Bartik is the theme where the blocks are set up.
