Nice looking theme!

I just tried to install and set it up after upgrading my site from Drupal 6.22 to 7.8. I also installed and enabled AT Core 7.x-2.1. I adjusted the AT Core settings to display primary and secondary links, but those options don't appear in the Sky settings - they're not there, so they can't be checked. What am I missing?

Sky, along with Corolla and Pixture Reloaded use blocks instead of the hard coded menus - you will find a "menu bar" type region/s in these themes to place menu blocks. This allows you to use modules like Superfish or Menu Block module. Menus placed into these regions get automagically styled, like the screenshots.

I should document this.
