Looking at the code, it looks like it should be converting them to a new format for D7, but it doesn't work - the whole instance just disappears. No errors or anything, just doesn't work.

Do you mean there's actually nothing in the quicktabs db table after the upgrade? Or just that the instances are not displaying? Also, did you upgrade from 6.x-2.x or from 6.x-3.x?
