If the modules listed as dependencies directly in the app are downloaded in some other way, Apps will mark the module as installed without checking for dependencies of dependencies and libraries.

All the dependencies should be listed in the manifest file - including dependencies of dependencies. Apps will not know how to download the dependency if it is not listed.
