This has been going on for a while and I think it's strange nobody else has mentioned it, but (almost) every time the caches are cleared my html looks like this:

The site template panel is completely empty. For some reason going to the Jquery Update settings and saving it again fixes it... most of the time. I'm pretty stumped. I've figured out it has nothing to do with the Jquery update module version or the Jquery version and it happens with both AT Panels Everywhere and Precision so it's not the theme. I'm not getting any errors, just an empty site template. Lately resaving Jquery Update isn't working to fix it much of the time.

Anybody have any guesses? Could I have a caching problem?

Okay, this may have solved it but I'm not absolutely sure yet: I had the site template style set to "default", when I changed it to "no style" the panel comes back, even after clearing caches. Works for now, time will tell. Probably a Panels or Ctools problem (EDIT: or Skinr), there are some similar problems in the Panels issue queue.
