When I go to admin/config/administration/admin_menu, select developer modules to keep enabled, and save configuration, the checkboxes I've checked don't stay checked.

I am having this problem as well and I am not using the Views Bulk Operations module.
Any ideas?

I have this problem also, found this issue: #1144768: Selected options to keep developer modules enabled are not displayed. Seems it gonna be fixed in the next release.
