see these issues:
#1291604: WD theme: Theme key "maestro_workflow_task_frame" not found.
#862662: WD theme: Theme key "token_tree" not found.
#1317106: WD theme: Theme key "themekey_page_cache_icon" not found.

Function system_modules() executes hook_help() for each module to 'test' if they will return anything.
When executed via drush it creates warnings when a module uses a theme function within it's implementation of hook_help().

Why doesn't this happen with Garland, but only with WD Theme?

These warning came back after we have added some additional features and custom modules to our install profile. It almost seems to be some kind of race condition.
