I successfully "patched" gmap.module and gmap_markerinfo.inc to support multiple marker directories configurable via hook. Now I can keep markers specific to my application in a separate location. I can now even work on a module that allows to upload and manage new markers via UI.

If there is any chance to get these changes into the code, I am more than happy to provide a patch file, or if anybody else is interested.
