Enabled Menu Admin per Menu and enabled "administer primary-links menu items" for role editors. Menu Settings are visible in all node edit pages, regardless of content type, with only Primary Menu available as expected.
Enabled Menu Settings per Content Type and did not change the default settings in any content type. So it should NOT allow Menu Settings to be visible in any node edit pages, regardless of content type. Thus, it should "override" the permission given by the "administer primary-links menu items". But Editors still see Menu Settings in node edits.

A workaround is to enable a menu for the content type that the role cannot administer but I'm not sure that this is always possible.

MAPM used to work flawlessly with CTM 6.x-1.1 but it seems that CTM 6.x-2.x introduced changes that broke things up.
I'm marking this as "won't fix" as I think it's up to CTM to fix this.

I suggest you keep using CTM 6.x-1.1 in the mean time.
