I upgraded Logo Tool to 5.x-2.1 from 5.x-1.2 and received the following error:
"Incorrect path set for logo folder" and Logo Tool does not work.
Logo Tool worked before the upgrade. I reinstalled 5.x-1.2 and it works again.
The settings or paths have not changed. The upgrade will not work.

It *does* work, what is wrong though is the error message it gives you (I must have cut and paste it but forgot to change the actual wording). What it should be telling you is that you've not moved the logo.php file into your root Drupal folder.
I'd recommend upgrading even though there are issues with the current release. The pros far outweigh the cons!

PS. You also need to change logotool/logo to logo.php in your theme settings.
