I'm still not sure if it is a bug of masquerade, or views, or ctools,
but if you log in as admin,
masquerade as some ordinary user,
and switch back to admin, you see no views on admin/structure/views.

cache clear doesn't help. manual cache_views+cache_view_data truncation doesn't help. Only logout/login helps to see the list of views again.

have you tryed a current dev versions of views and ctools?
